For some reason I feel like I’ve experienced this issue once a very long time ago but somehow fixed it or maybe it got fixed in a way.
Try reverifying game files through Steam (you can google on how to do it). Worst case scenario, reinstall the game.
Is this your 1st time running the game or has it been OK before and just happened now? The game tend to have lots of issues like this popping up every now and then.

Had this issue a few months ago. It happened after entering Siaulai mission. I was like where the heck are my skills…and had to manually put every skills back. The issue didnt reoccur after that which I assume it simply went into hiding just like our commanderloadfail.
