If I have a sword (slash damage) and use a pierce skill against leather armor, the damage will be pierce, won’t it?
But if I have a spear (pierce damage) with the same damage of previous sword and use the pierce skill again, the damage will be more strong because it will be “pierce + pierce”?

Nope. Pierce is a type of damage, not a damage modifier. So your damage is either pierce type, or changes to pierce type.
Does my skill damage will be the same whatever weapon I use? Only my normal attack (without skills) will be different type?
Your weapon type determines your normal attack ex: spear normal attack will be pierce type.
But if you use any skill that has its own attack type, your weapon type becomes completely irrelevant. So yes, your skill damage will be the same (assuming all the weapons you use have the same base damage.) regardless what weapon you use.
