I was thinking of going with a cataphract build, but would like to use a two-handed sword. Are you able to use auto-attacks + other rank skills from say… doppelsöldner while mounted and using a two-hand sword?

You can auto attack but there are certain skills which just can’t be used while mounted. The issue is, you need to go Cata to get the mount, and most of Cata’s attack skills require you to use a 1h/2h spear.
